I am pretty sure what you are describing is simply an equalization of the pressures from the inner ear to the back of the throat which is atmospheric pressure. The inner ear lies immediately adjacent to the temporal lobe of the brain so there would be no way to differentiate something happening in the middle ear from the brain. The inner ear does not communicate with the ear canal as it is blocked by the eardrum and is only able to maintain pressures equal to the surrounding atmosphere through a tube which connects it to the back of the throat, (eustachian tube). Occasionally this tube spasms and does not allow air to pass to maintain equal pressures. This often occurs with allergies or viral infections that cause edema within the tube. Eventually, the pressure gradient will build up until it becomes large enough to force the tube open force the tube open creating a rapid blast of air to move from the ear into the back of the throat creating a "pop" noise incorrectly perceived to have arisen from the brain. Also, I want to assure any of you who suspect that this somehow is connected to cerebral aneurysms, IT IS NOT. First of all, cerebral aneurysms rarely pop, and the so-called ruptured aneurysms are mostly just leaks in the aneurysmal sac and presents not of pop but for most patients they experience the worst headache of their life which can last for up to three days before they finally seek medical attention. Any aneurysm that truly pops, would lead to death within a matter of seconds so I can assure you no one who has ever had an aneurysm that truly "ruptured" has not lived to tell about the so-called pop he may have heard seconds before dropping dead.
